The most dramatic change to the Museum of Nature is the addition of a glass cube "lantern" over the main entrance. Most of the other renovations were about fixing up the existing interior, and making sure the building would be structurally sound in the future.
I don't have a good photo of the changes to the outside of the museum, but here's one from wikipedia that will suffice. The original museum building had a tower where the lantern is seen today. The tower was dismantled in 1915 to help protect the building from unstable soil conditions. The lantern is suspended from a cantilevered roof structure, so the glass does not put any load on the building below.

The interior of the lantern contains new staircases, as well as some of the exterior wall from the old part of the museum.
